Advance List skipping mp3s

When playing files listed by filename, advance list is out of order when playing full album files and album folders. For example 2012-AlbumFolder 2015-FullAlbum.mp3, Poweramp will play the album folder then skip the mp3 and jump to next artist. Also I've had problems with advance list going to queue, I am unable to trace the problem.

Poweramp uses the queue as an exceptional mechanism. You should first make sure it is empty. Invoke Library > Queue, invoke 3-dot-button > Clear Queue  if necessary.

Then, what category do you want to play ? Invoke Library, then artists, album, folders, folder hierarchy, what you want to play.

Then, in what order do you want to play ? Invoke 3-dot-button > List Options and decide the sorting you want.

Then choose a list, a song and start playing. Poweramp should switch to the main playing screen. There make sure shuffle is off ( long press on button on the right beneath the album art ). Then make sure advance list is activated.

If then the order isn't correct, try Settings > Library > Full Rescan.

In Folders view, where there are files and subfolders within the same overall folder, you will get the individual files played first (the single files in the overall main folder) and then all the subfolders. Note: the Folders Hierarchy view does the same, but in the category view displays the individual files after the subdirectories list, not at the start which is where they will be played.

If anything unplayed remains in the queue, PA will re-start queue playback as soon as any currently playing song is finished, that's it's job. If you no longer want the queued items, either manually move to the end of the last queued track (so it knows the queue is finished). or view the queue Library category and use menu > Clear Queue.

No need to have all the files in subfolders if you don't want to. The root-level files will be played before the contents of the subfolders, so the following files should be played sequentially in the order  /Music/*  then  /Music/Folder1/* ,  /Music/Folder2/* ,  etc

/Music/file01.mp3
/Music/file02.mp3
/Music/File03.mp3
/Music/Folder1/File04.mp3
/Music/Folder1/File05.mp3
/Music/Folder1/File06.mp3
/Music/Folder1/File07.mp3
/Music/Folder2/File08.mp3
/Music/Folder2/File09.mp3
/Music/Folder3/File10.mp3
/Music/Folder3/File11.mp3

If you want more specific control, you can use an extra folder for the individual files (perhaps called /Music/(Misc)/ ) if you prefer.

Is the only way to fix this is to have all the files in folders?

No. You don't need folders at all, if you don't want to use them. That is, if you maintain your tags.

IMHO the most sensible approach is to have both the files residing in a basic folder structure, something like <artist>/<album>, and some basic tags being maintained ( album artist, artist, album, title, discnumber, track, year ).
