Recommended CPU Levels

I use a rooted Samsung Galaxy Note 2 LTE, and For a long time I was getting audio skipping / stopping when the screen was off. I suspect it started when I removed the app SetCPU, but I was not aware at the time. I finally worked out that the CPU levels were dropping when the screen was turned off, so I reinstalled SetCPU. However, I'm not sure what levels I should bump my CPU up to. Can anyone recommend a possible "safe" level that will accommodate 320KBps MP3s and FLAC files? Or is this something that I will need to judge myself and adjust as needed?

I plan on getting a new phone soon, and I am unsure if I will gain root access on it. Chances are good I will. Therefore I might need to use SetCPU again.

Like above, just keep increasing the frequency in small steps until it stops. If you can figure out what your minimum screen-off setting is to begin with, set 100mhz over that and you should be fine.

Another thing to try is, if possible, copy your music to internal memory and see if the problem persists. For a long time, I was having occasional skips, and couldn't figure out why; it seems that every now and then, my mSD card just...dropped out momentarily. Not enough to trigger an eject warning, but enough to disrupt the stream of data. Copying to the internal eMMC fixed it right up.

If you find the SD card to be the culprit, and you don't have enough internal storage for your music, you can set the SD readahead buffer to a very small amount to shorten the skips; the phone populates the smaller buffer faster and gets the audio stream going again sooner. It won't eliminate the problem, but it should help.

On the bright side, I haven't noticed the SD-related skipping problem in Lollipop while using the same card, and your device is new enough that it'll probably get an official update, so that's something to look forward to if it's indeed a storage problem.
